The DMA mode is maybe off. You need to activate it back to ON, because PIO mode (DMA off) drangs all CPU energy when reading disks. Here is what you need to do:
Go into Device Manager by START->Settings -> Control Panel -> System icon -> HARDWARE tab -> Device Manager. There double click on "IDE ATA/ATAPI Controlers", select primary/secondary channel (ensure to check both channels) by right clicking and selecting properties. Now click on ADVANCED SETTINGS tab and make sure that "DMA if avaible" is selected. If not, select it and press OK. You need to reboot the PC to make changes.

After that, try defragmenting your disk by using Windows Defragmenter -
START -> Programs -> Accessories -> System tools -> Disk defragmenter.
You need to have at least 15 percent of free space or the defragmenting process will not work.
